Practice bro, also you can determine a lot of the notes of a songs by looking at a Frequency Analyzers, especially useful for learning the bass notes to songs if you can't 'hear' the notes. (Drop an Eq and cut everything above 120hz, slap a guitar tuner on there and see what notes it's hitting at.

Musicians that practice their craft often can figure out each specific melody of a song, simply by listening to it. It boils down to talent. It's how an artist can accurately draw the human figure. With skill they just know how to do it.
