Nothing scarier than a ship that's massive and flys really fast and eats your ships. best counter to keep damage going is spamming destroyers and hive frigates. that and constant acolytes until you get the really good ones.
I went for a much more creative approach that made finish the mission much earlier. I basically kept my fleet ahead of my command ship, and when I saw the Naggarok charging towards it I would charge the cannon preemptively, killed it on the first ship it ate post cutscene
