He only lost to the power of plot & some bullshit (cuz remember, 4Kids). Utrom Shredder aka Ch'rell - *RUTHLESS ASS MOTHERFUCKER, HAS A BODY COUNT THAT'S OVER 4 MILLION, HAS LOST TO THE TURTLES SOO MANY TIMES THAT HE'S GONE SO FAR AS TO TRY & DESTROY THE ENTIRE MULTIVERSE INCLUDING HIMSELF ON SOME PETTY SHIT, AND MUTILATED BAXTER STOCKMAN FOR HIS CONSTANT FAILURE (At that point, put him out of his misery, even Karai and Baxter himself wanted to be put out of his misery)!!!*
The writers really wrote themselves into a corner with how powerful they made this Shredder. The only way they could think of to have the good guys win was to come up with some complete BS and plot armor that would drive Superman mad with envy.
