My guess is that he and Rouge go to Amgel Island to investigate the Chaos Emeralds disappearing, only to see the portal device. Shadow would figure out that Sonic and friends probably chased Eggman using the device and would have Rouge stay with the device to guard it while he goes through, taking the last Emerald with him, as he would already have it with him, Rouge being there would give the group a way to get back home, without her needing to be a major player in the story. (Also, Rouge would not pass up the chance to be around the Master Emerald, so she would 100% guard it.)

Obviously Shadow will show up and clearly he has the last Chaos Emerald,the green one.I doubt that Rouge will be there,since unlike the others she didnt make any apperances in the episodes's intro.I would love to see her and so Cream and Chees,joining this crossover,But considereding that Roowee already has in his channel, videos in which they appears,it could bea chance that he could make a sequel including Rouge,Cream,Cheese and the Chaotix
