Sans doesn't remember Flowey because every timeline that Flowey has fought or interacted with Sans has been reset, and Sans does not remember resets.

I feel like he feels Flowey is a threat via the amount of deja vu that monsters get from resets, though, and perhaps he’s caught glances of Flowey while Flowey didn’t notice.

What do you mean? Sans knows about Flowey existing and Flowey's mentioned that the fights caused lots of his resets in the vanilla.
