You can recover fairings if you put the fairing base at the top of the payload and basically make a ksp bucket but inverted with a minuscule gap between the end of the fairing and your fuel tank so you can just see through. Then you can attach parachutes and a probe core for recovery

I didn't actually control multiple vessels, I had to do a quicksave, fly the booster. Then reload the save and fly the next stage
