I wonder if this will in any way tie into Suicide Squad KtJL since it cannonicly takes place after Arkham Knight and we know that Batman is indeed in it from the trailer at the game awards.

If you hang around without being caught in the first area, you can hear some of the goons mention that their guys were taken out some nights ago by the “Ghost” and one of them complains about the rumors saying that “There ain’t no ghost!” Given the end credits scene for the game, Bruce has already begun to work under his new wraith persona at this point. It was pretty awesome to hear that his plan worked because the criminals were already speaking about him the way they did in his early days as Batman.
Just like playing Arkham Origins and hearing the thugs and police talk about "The Bat" like some mythical being no one has been able to prove exists yet. It's so awesome how it came full circle.
Explination: After completing all missions in AK you get an ending where 2 criminals are attacked by Batman, but one who looks like is using Fear toxin. It can not be Nigthwing, Robin or Jason since they look doing pretty well on their own. I’m a hundred percent sure Bruce’s Knightfall protocol didn’t kill him, I mean Alfred wasn’t phased at all, it was meant to cut them off from the world, so when he finally returned, it’d scare the criminals even more, and he probably wanted to protect the batfam, because his identity was compromised so it wouldn’t be hard to find dick, Tim, Barbara, or hell, probably compromise the Justice League which Bruce probably paid for. I think he just got a new suit, with new smoke dispensers, and somehow started the rumor that he’s Batman’s ghost.

I think they are talking about “the ghost” because at the end of the game after you preform the nightfall protocol (where Batman dies) a shadowy figure that looks similar to Batman only more ghost-like is seen jumping down off of a building at some thugs.
