This can probably be changed with the Decompilation Project (I know it's possible to outright play an audio file instead of using the music system) but a standard SM64 Custom Song would run into instrument limitations.
This is not only a quality and fun remix, but a very good point about these soundfont videos people make, they require pretty notable creative liberties.

This joke could have been extremely low effort, so I really appreciate that you put in the effort anyways and made a fun Bob-omb Battlefied remix on top of it.
At this rate, every mission in Mario 064 and Sunshine probably would settle well with having a unique version of the main area's track for every individual mission, Sonic 03~style, it definitely has its place and the slightly different instrumentation would fit the concept perfectly; interestingly, this soundfont has the pitch increased about a full Half Key from base, I have always wondered why many of these soundfont packs often do this (the older F~Zero, Rockman X, and SFC Era Final Fantasy packs also witnessed this) as it really forces our hand on the precision front in FL Studio and reworking everything to be at a specific pitch due to this can be a bit of a chore, it's good analysis though and only delivers more genuine incentive to experiment. (:
