Luke is clearly a scrapped design for Andy, where they got the proportions wrong. Once they fixed the mistake, they slapped a hat and beard on the character and called it a day.
It's such a trip, there was a bonus paper printout that came with like a game informer in like 2000 that broke down the current RE games plots, characters, details, even Gaiden, and also talked about the scrapped Elza Walker idea..I kept it for decades probably still at my folks place

In KOTOR II when you play the game for a second time as a male character Atton Rand introduces himself as a different character that didn't make the cut to the final game.
I always wanted an option to chose the look of my character (a redhead female would be cool :)) in that game, and when i first discovered that special encounter ... they could do it and chose not to what the hell hehe. Still my favored RPG (both of them but mostly the second one) of all times. The sadest part is i never even found a mod to change that damn model ... maybe they did not make all the animations for the rest or something? Or maybe i'm blind, or just bad at serching for things ... :P
Back when MGS3 came out, my local "Irish" bar had a bouncer who looked like The Fear. He never climbed any walls backwards, though, and there are no credible accounts of him shooting unruly punters with a crossbow, so I think we're safe. Besides, he looked a little young to be a WWII veteran.
As for Bioshock's alternate universes: The reason the Lutece Twins are the way they are is because both of them created an interdimensional telegraph that let them find each other. The other, "closer" variants, for want of a better word, didn't create the interdimensional telegraph, and may not have taken up physics at all. Conversely, all of the Elizabeths are the result of the Luteces in the timeline taking an Elizabeth whose pinky finger gets cut off by the portal, so they're from much "closer" variants, resulting in notable similarities.
In Quantum Break's defense, Sean Durrie does show up in more than just that one scene. If I remember correctly, he's a minor character, that is depending on if you choose him instead of the girl who I can't remember the name of.
I think it would have been cool for them to add a quantum storyline canonically making him the protagonist in a sort of timeline that didn't work out. Just add an Easter egg appointing towards him being one of the main characters, and allude to it being changed.

I like the one from Fallout 2. In a random encounter where you can recruit Dogmeat. A place called "Cafe of Broken Dreams" there are a dozen or so character models not used in Fallout.
It's always amazing when Developers use Cut Content into their later games (or an updated version). As a fan of the first Fable: TLC, my favourite would have to be Jack of Blades as a dragon. They originally intended for you to fight a dragon named Trogdor the Burninator but they didn't have time to "Make it fun" so they revisited the idea when they released the TLC version a year later.

There is one in Clive Barker's Undying by Clive Barker. In the intro cutscene there is a moment where young Patrick aims his revolver at a big burly man who holds the Gel'ziabar Stone. That big burly man was supposed to be the main character, Count Magnus Wolfram. But Barker himself was not fond of that idea and suggested the more 'normal' Patrick Galloway as the main protagonist.
Early versions of me included short combed back hair, and the alternate "Senior Prom" skin that had me in a fro. Current me has long hair, and the only thing to carry over is the affinity for boot cut jeans.
My launch day version was incredibly feature poor. No language or graphical options, and don’t even get me started on the control scheme. Don’t know what the devs were thinking.
Psychonauts was one of the most obvious choices for this list! D'artagnan was designed as the protagonist but was dropped in favor of Raz. He shows up a few times in the game, most notably in the ending cutscene. When Raz is first introduced and Coach Oleander tries to read his mind, he references D'art by incorrectly predicting that Raz's name starts with a "D."

To be fair, in the whole game of Control, i feel that Dylan Faden was the best character. Sure his on-screen time was short, but compared to 90% of the others Characters and how they reacted and were voiced. Dylan was the best and most memorable to me.

I’m pretty late but this list reminded me of the game A Hat in Time. One of the designs of the sprint hat, a brown hat with goggles, is a nod to a lost character called Thor the Inventor, who was going to appear in the game but was scrapped! More obviously though, his model and some other scrapped characters are found as frozen statues in Queen Vanessa’s manor.

In Rayman 3, there’s a secret room with a few unused character models in it. One of them is a giant so big, you can only see his legs. He was going to be the first boss, but because of his size, they couldn’t animate him properly, so he was replaced by the Hoodstomper.
The bandit bruiser enemies in BL1 were allegedly an old design for Brick. There's a unique one that occasionally appears in the Thousand Cuts area in BL2 named "Muscles" that seems very much like something that they found assets for in an old file and just chucked in.

Hey hey, Control might have had an anticlimactic ending, but the antagonist was VERY well done, and very creepy (which was the point, I reckon). So props to devs - that was some well used talent.

Love the current iteration, however I'd still like to see a Thomas the Tank Engine mod for Literally Everyone Else in the World.
There is one in Clive Barker's Undying by Clive Barker. In the intro cutscene there is a moment where young Patrick aims his revolver at a big burly man who holds the Gel'ziabar Stone. That big burly man was supposed to be the main character, Count Magnus Wolfram. But Barker himself was not fond of that idea and suggested the more 'normal' Patrick Galloway as the main protagonist.
Let's face it, I'm sure everybody's 'early versions' were terrible. Lol 😂
Hell my current version could use a couple updates and patches. Take the previous sentence as an example of what needs to be fixed.
Early versions of me included short combed back hair, and the alternate "Senior Prom" skin that had me in a fro.
Current me has long hair, and the only thing to carry over is the affinity for boot cut jeans.
Our early versions were just us, but with fewer details.

D'artagnan was designed as the protagonist but was dropped in favor of Raz. He shows up a few times in the game, most notably in the ending cutscene. When Raz is first introduced and Coach Oleander tries to read his mind, he references D'art by incorrectly predicting that Raz's name starts with a "D."
Isn't there a boss in Snake Eater that you can defeat by doing absolutely nothing?

So Jane casually said that she is currently perfect, with emphasis on her hair and accent.... That checks out.
To be fair, in the whole game of Control, i feel that Dylan Faden was the best character. Sure his on-screen time was short, but compared to 90% of the others Characters and how they reacted and were voiced. Dylan was the best and most memorable to me.
Fun fact: I clocked Bioshock Infinite in 2019.

I still haven't played BioShock 2: Minerva's Den (and i've played everything else in the series) so i will play some Bioshock later then you ... hopefuly, one day.
I’m pretty late but this list reminded me of the game A Hat in Time. One of the designs of the sprint hat, a brown hat with goggles, is a nod to a lost character called Thor the Inventor, who was going to appear in the game but was scrapped! More obviously though, his model and some other scrapped characters are found as frozen statues in Queen Vanessa’s manor.
Okay now I'm fully certain that Ellen was the early character design for Jane that got recycled later when they started a sister channel because they just had too many fantastic ideas. Not sure if Luke was supposed to be Mike or Andy...

Hsu hao was a Mortal Kombat Deadly Alliance character that was only playable in two games (DA and Armageddon). The lack of care by the players led to him not being playable anymore. He does do a cameo in MK11 though... As Erron Black's latest victim in one of his fight intros

In Rayman 3, there’s a secret room with a few unused character models in it. One of them is a giant so big, you can only see his legs. He was going to be the first boss, but because of his size, they couldn’t animate him properly, so he was replaced by the Hoodstomper.

The bandit bruiser enemies in BL1 were allegedly an old design for Brick. There's a unique one that occasionally appears in the Thousand Cuts area in BL2 named "Muscles" that seems very much like something that they found assets for in an old file and just chucked in.
My internet shat itself at exactly 5:09 and I spent a good ten seconds staring directly into his eyes after that line, then tapping my phone to see of it had paused, and getting worried from pressing the play button did nothing

I think Elisabeth does have male variants in other dimensions, but seeing as some parts of it are the same along all the parallels, maybe they all die before reaching maturity. Maybe they get their whole arm cut instead of just a finger.

No, she means an earlier version of her. I believe the current Jane is clone 31? I think the 'original' Jane is being held in cryo until the clones can come up with a way to make a return trip from Mars.
