Very well put. Is there a difference between sincerely asking God questions and leaning towards accusing God of wrongdoing in a form of a question?
One verses that comes to mind is (Jonah 4:2) where Jonah expressed his question in anger. It appears that God was not pleased with Jonah's question and responses. He asked Jonah more than once “Is it right for you to be angry?” Obviously Jonah knew the character of God. He clearly defined it so, why was Jonah wrong here? Was he? If not then, why did God ask him twice the same question. There are also the verses in Job.
    I guess my question is:
Is there a right or wrong way to ask God questions?

I would say that there is a difference between honest questions and accusations or arrogance that happen to be in the form of a question.
Jonah's questions are highly arrogant, essentially telling God "I told you so". His goal was not to receive an answer, but to make a point.
So, to put it plainly, I'd say that it comes down to the heart behind the question, and if you're actually looking for an answer.

@@ThePracticalApologist Our questions are sometimes rooted in our entitlement. Why did God let the bad guys do this? A question that really says, I'm a good guy, this shouldn't happen to me. I think the right question is, "With everything that I did, why did God not killed me yet in my sleep?" And that question leads to grace.

How long did Moses argue with God at the burning bush before finally submitting?

Israel literally means, He who wrestles with God.
Islam literally means, He who submit submit to God.
