It came from "vuestra merced". In Portuguese the same form of treatment was used ("vossa mercê" in Portuguese) and it was shortned to a very different "você". Also, records show the use of the original "vuestra merced" and it's intermedit forms through time until reaching its current form: vuestra merced > vuesa meced > vuesa mested > vuested > vusted > usted.
