For the breaking system if you are using the jet engine, simply switch of or at least reduce the thrust. Or for the magnet part you could use movable electromagnets to create a wall and use the resistance of the magnets, although you would have to reduce the electric supply slowly as not to give reverse thrust.

Good concept but not financially viable...quite expensive in infrastructure and maintenance ...and not good option

If you simply turn off the jet engine, The thrust it was providing would still take quite a bit of time for it to come to a halt..
