Their beef with atheism is pretty stupid. You all are annointing them intelligent, but they are claiming war against the most intelligent people on the planet. AHS Society He meant that the overwhelming majority of scientists are atheists or deists (believe in a non-intervening God). And the people who are considered the most intelligent (Stephen Hawking and friends) are atheists.

Let's use Lawrence Krauss, Stephen Hawking and Richard Dawkins as examples. They're widely known to be some of the most brilliant minds on the planet. They're extremely good at what they do, and have proven over and over again how rational they can be. Yes, Krauss and Dawkins are indeed atheist activists, but that doesn't take anything away from their achievements!
And you mention the atomic bomb. It's not like everyone in the world agrees that inventing it was a fuck up, it was mid war, the US had to think quickly, and this is what they went with. But we can't change what happened.
And if you blame the Atomic Bombings on atheism, you're quite delusional. Not to mention all the death that has been a direct byproduct of religion.
You probably also deny Evolution. Which means you deny science. Science isn't something you can pick and choose what to believe (and I hate to use the word believe, because you can't believe in something that's real). If you believe in mathematics, why not in Evolution? Before you say "it's just a theory though", the definition of a scientific theory differs from the casual use of the word "theory", which in scientific terms is called a "hypothesis". A scientific theory is something that is observable and testable.
