The way Troy looked at Nick was... not how you look at a friend. And Nick cared about Troy and protected him, after they got to know each other. Also Troy said that Nick was the first person he really was afraid to loose, when both of them got high together. Also they had this energy in every scene they had together. The looks, their whole body language... I believe they were in love and if they had just a little more time... They would have become a couple.

Up until that point in their lives both of them had always been the outcasts/rejected which is why they were drawn to each other, they understood each other's feelings. At some point Troy even confessed to Maddison that, up until then, Nick had been his only true friend. In their twisted ways both Troy and Nick saw each other as allies. Furthermore from a strategic point of view, Nick knew Troy was an important asset to the group, he was well versed with weaponry and he could survive in the wilderness, he was a liability, even Maddison knew that. Adding to that, it was also wise to keep Troy close by and under control due to how impulsive and unpredictable he could be.
