Regarding the pumpkins, you can only bone meal the stem until it's fully grown. It will grow over time with an attached pumpkin. Same goes for melons.

I'm seeing where you are going with the mob farm and just to prevent you from building it and not getting rates. You have to build it at least 128 blocks away from the ground (afk point) so you don't load mobs in other places (caves) and harm your spawn rates in the farm significantly... Keep this in mind for your design 😉
