I guess the reason they didn’t change it when the city era first started was because most of the original shows airing on CN fell under the cartoon cartoon name though the stopped using the cartoon cartoon intro around fall 2003 but shows that premiered as cartoon cartoons were still considered such. Fosters was the first to not be under that name brand but fosters episodes were half hour long and were ineligible for the top 5. I think when other non cartoon cartoon original series premiered is when they changed it to just the top 5 to imply that non cartoon cartoons were airing on it.
