The plot hole could be explained. After the throne was destroyed everyone was able to use magic again. Saying that in smaller pieces it dose not have the same power one large stone has. Shinning Armor said Starswirl used the pieces to make a shield around the castle, so could Starswirl have modified the pieces so pony magic still works in and out of the castle. You just cannot teleport in or out of the castle.
7:40 “Thanks to Starswirl, it’s anti-magic properties are TUNED TO STOP ANY CREATURE FROM USEING A SPELL To get INSIDE.” It is explained just not in great detail. This statement to me meant there is a barrier around the castle that prevents magical entry but nothing else.
I think you can explain the part with the throne by noting Shining's wording. It's to stop anyone from getting INTO the castle. I choose to take that as once someone gets inside the castle, the throne shuts down magic if you're not cleared to use it. Shining would clearly have access to it, so should Luna. It'd be a massive oversight to shut down all magic in a castle in the middle of the city famous of having Unicorns in it. Rarity and Twilight were far enough away from the castle when they were using magic at first, and it's not stated the secret tunnels are apart of the castle itself. Plus, the magical shield only shows the castle's aboveground portion getting shielded. It's not a perfect explination... but it's osmething.
OBJECTION!! When Shining was going through the obstacles and the shards from Chrysaliss' throne, he specifically said that it was to prevent anypony from using magic to get inside! This tells me that the anti magic properties of the stone are only to prevent anypony from teleporting inside of the castle! Therefore no pony would be affected by its field. Imagine that it's more like a bubble covering the castle with the air/magic still going on inside and outside of it, rather than the suffocating blanket that it was in season 6!
Remember they also had to break the throne to disable its magic-disabling effects, and they did! So all that's left is the assumption that the pieces must still have those properties, albeit in an inert state, and the mystery of how they were made to work under specifications that make sense. At least it's easier to speculate about it. (Hey Starswirl!)

My defense for the plot hole is they explained how the throne works in this episode, so it is implied they altered the enchantment. I actually like it when they don't horse feed the meaning behind implications. Because when they do that a lot of people complain that the show is "talking down to them". Depending on how much you enjoy subtext and implications versus clearly presented facts is if you truly see the throne as a plot hole

But I do have one argument for Midnight's contribution: I'm willing to believe that the plothole of Starswirl using the remnants of Chrysalis's chair as a shield doesn't mean much. Despite not having a clear explanation, I theorize that, given what we know of Starswirl and his magical potential, he was able to manipulate the stones' magical prevention to detect and prevent those we know wouldn't be welcomed inside (Tirek, Chrysalis, etc), like a lock to which select few ponies could unlock to have themselves and company enter and leave. It may not prevent other ponies from using magic around the castle, but it prevents access to the specific area the stones work with. P.S. Midnight, loved the cameo you made, and thanks for giving me a moment to think about what you pointed out. I'm not one for shrimp, but maybe your next date night with Thespio will work out!
The thing about the magic absorbing stone is that it's not really a plot hole. There was no way that those stones could have been from Chrysalis' throne. Because it had Starswirl using his magic to levitate it up to the castle walls. If they are anti-magic stones, then how could Starswirl have even used magic to levitate them? Plot hole has been filled...or at least explained.
I disagree. In fact that alone just raises more questions. If they really weren’t shards from Chrysalis’ throne, then why would Shining or Starswirl lie saying they were?

And at the end, Celestia pointed out having to prepare for threats from the inside. Perhaps Luna had already thought of that. Luna had sabotaged things when she conspired with Spike. But these plot holes are often where theorists come in to explain them. Tier 2 plot holes are the most common. Tier 3 would be plot holes that can't be explained away, no matter how you try to without also going out of the way to claim that the plot had lied to you. A good example of a Tier 3 plot hole is in Ant Man. The way the shrinking suit works is explained as lessening the space between atoms. However, Ant Man can shrink down to subatomic and quantum levels of size, which would be impossible if the technology only shrinks the spaces between atoms. But I digress. The point is that the shards would fall under Tier 2. This is what you get when you start talking to me about theories. You end up sending me into brainstorm mode and end up with walls of text.
