I think WX is still human, but he's in denial. He makes sure to never mention anything related to his past (principally from when he was human) and appreciates all things mechanical so well as automatons (which goes to explain his interaction with certain building stations). The main reason WX-78 broke that heart could be because it contained important imputs made by Wagstaff in order to turn him into a loyal robot servant, and although ever since he turned into a robot he accepted the mechanical body as his new self, part of the humanity that remained within him would fight against Wagstaff's imputs, because a core part of being human is the ability to have free-will in choices rather than being a slave to animalistic instincts and technological codings. Because of that, he grew hatred for Wagstaff, that desired to use him only as a tool (as seen by his quotes questioning if he really needed to help Wagstaff in the lunar tasks). And that's where the denial enters, he wanted to forget about his humanity due to possibly bad memories as an assistant for Wagstaff (like how the protagonist of Amnesia: The Dark Descent forcefully made himself forget about things he deeply regretted while making sure to keep his hatred for Alexander) and therefor wanted to start anew as a new identity in order to repress those memories (Surprisingly enough, an example of that can be seen between Sunny and Omori). And what makes me think about the Human WX-78 theory is not only because of the whole "WX-78 has a ghost form after dying", although that is also a valid point. I believe in this theory mainly because of certain examination quotes where I can just feel bits of his humanity leak in situations where his repression isn't enough to take over. That principally occurs in scenarios that bring core memories (Examining Wagstaff related stuff) about his human self. Another example can be reactions that are considered natural human instincts, like the fear of death (Similarly to what a person said in the comments, WX-78 fear the water because it can be harmful to him, that is indicated by examining Whirlpools and Boat Planks). A machine wouldn't be this afraid of dying, because it doesn't know what death is. In the end, for a "soulless automaton", all I see is a metal robot infused with the mind of a person with severe identity crisis, because even if he tries his best to not be human, the very animated short proves (by showing the Human WX flicker on the mirror that the Robot WX is looking) that wanting or not, his human self is still there, even if in the deepest parts of his conscience.

As for WX’s dislike towards anything organic is probably a result from it being consumed by his machine identity and it helps further separate itself from what he once was, abandoning his humanity, his compassion, just a cold sad “soulless” machine.
