What if you use Shining Die to get Cosmic Fragments, then the Rubert Empire Mechanical Cogwheel appears, and since you've exceeded 500 Cosmic Fragments, you lose all Cosmic Flagments. Can this happen?

You cannot get Rubert from the Shining Die effect. So it won't happen.
