If I had to guess, the Cultists had found Agony from Scrap Baby and transfused it into springtrap after the last saga. The Springtrap that rises is definitely not his dad, he fully died and its just a corpse puppeteered by Agony.
Now for Scrap baby to exist sister location had to happen. So Michael had to be scooped. The lead cultist we see in the last part might actually be Nightmare (Agony) because he was using William as a puppet throughout the previous saga.

Steven if you look closely at the ennard model you can see bits of micheals torso, so i think micheals body is still there its just all covered and impaled with ennards wires

As far as I know for my demons animation it is a alternate universe where Michael was stabbed with the agony but it was the cult leader demon in his mind will use his body in his own way
