It's most likely an important part of his lore as it's mentioned a lot during the series, descriptions, from SpongeXML himself, and other sorts of media sometimes. Patrick most likely died because of what SpongeXML thought of him, with SpongeXML even calling him unworthy. Gary is the only one to be worthy so far, however, since he practically did nothing to either Spongebob or SpongeXML, unlike SpongeXML's other victims.
To sum up what I just said, basically SpongeXML is the judge of a courtroom in a sense and instead of guilty and not guilty it's worthy and unworthy, and those who are unworthy basically die

You know, I have been thinking about this worthy and unworthy thing with XML. What if the way he decides if they are worthy or not is if they are not scared when he transforms? Spongebob ran, Patrick got scared, Krabs was angry from the get-go, Squidward ran. Garry on the other hand did not think past "Oh, it is Spongebob!" This makes me think that if someone just treats XML the way they would treat a normal person, no matter what, then they are worthy.

Man, I really love when people show the true amount of emotion a character is feeling in their art, and in this you can hear Patrick's sorrow, and you can see his fear, he's absolutely terrified by what his "friend" has become, and is so deeply saddened at what's happening, by the end he fully realizes he's about to be killed by the one person he holds closer than anyone or anything, and he's scared beyond words, he can barely even look at "SpongeBob" from the form he has, the monster he's become, and what he's about to do, the starfish is fully aware he's about to die, but still tries to plead with his soon to be killer, before he's torn apart, nothing turns me off more than a half assed piece giving such little emotion to something or making it feel like those doing the work just aren't interested, but this is a showing of all the passion you have for this, its stunning, its amazing, keep up the good work.
Same just imagine your closest friend the person you trust most is used as a disguise just to trick you and absolutely destroy you at the end you can see the fear and confusion in Patrick's face, all he wanted to do is go jellyfishing with his best friend.
More during the end, I somewhat like how Patrick still believes that that may be still Spongebob, so he tries to put on a smile with the usual "You can stop now, pal. . .", or the "Spongebob, you might still be in there. Please, friend, come back. You're scaring me. . .". Of course, coming to quickly learn that it is NOT Spongebob.

We didn't leave the phase that Patrick was shocked by the transformation. Whether it's non-canonical or non-canonical I find that they go well with the situation and that we see the evolution
