From how I see it Big One crashed into the ship however, somehow Big One's computer or time-dimension warping technology survived, gained independence, rebuilt itself, then set out to destroy. After a battle, his dad entered the control room where the machine killed him and abducted his soul thus making him one with the machine. How the killing procedures play out with shooting a hologram is unknown but I guess his dad's soul was somehow connected to the computer after his soul was taken into it.
