I read somewhere that Shadowcat can air-walk using her powers to stand on the individual molecules in the air, but I’m guessing this version of her hasn’t developed those skills yet. Would’ve definitely been useful here.

This fight scene here is smartly executed. Magneto is one of my favorite villains and he's just badass here. Emma was almost close to subdue him but not quite since I think his time and years of dealing with Charles Xavier gave him the advantage.

He could beat her in many ways including simply surrounding her by metal and her claustrophobia would make her useless. You know, I’ve seen this scene dozens of times and I only just noticed how bad they clowned Cyclops here. His optic beams can easily rip through mountains and according to one comic panel “tear a small planet in half” yet Magneto stops them with a wall of regular steel.
Cyclops uses his visor controls the output of his power. Thats why you see him blast other characters and it doesnt rip them to shreds off rip. Since he’s fighting in a building and his friends is close by cyclops will always use the minimal force he thinks necessary.

At this point I don't think she has reached that level yet (besides okay then Kitty can phase through the entire planet in the peak of her powers). Second even if she had reached that level of power, she is still distracted by her friends being in danger and later on got scared at the empty void beneath her and I think Kitty always had that fear of the unknown while phasing. So even if she did know where she was going even if she did have the power to walk on air at this point of her life, she still needs to concentrate to do it and Magneto is using the scare of the moment as his advantage apparently. But anyway I think her powers are still growing at this point so I don't think she can do that just yet

Also, he could've easily wasted them but instead pretty much just scared them. Too bad they suddenly had him revert to his generically evil 60s self in the show's endgame. (Also, this show takes the Wolverine-worship to near comedic levels, but the Wolverine of the comic is someone who... get this... isn't always right and sometimes goes off half-cocked. Getting it wrong and then trying to make it right like this is more the Wolverine we know and love than the perfect Godverine Almighty of most of the rest of this show.)
To be fair, Wolverine's leadership decisions were often wrong in this show (the scene in this very vid is an example). Otherwise, I agree. Had the show had more seasons, the writers would've eventually had to gradually move the main focus away from Logan.

She literally made him collapse to the floor, spasm and call out in pain... there’s no way he’s then just getting up mid-attack and swinging his arm around.

Firstly, Emma's psychic attacks are immensely powerful. Magneto would not be able to wield his powers while Emma was attacking his mind. Secondly, even if Emma was bound against the wall, she could continue to attack Magneto's mind, and mind-control him to release them.

Agreed on that. Maybe he took advantage of the situation here to break her concentration. I am sure that in her full potential Emma is as lethal as Charles in her psychic attacks. I believe that even without his helmet Magneto has a level of resistance against mind attacks (I think he is immune only with his helmet) so maybe that helps too...? Not sure.
