Villainess in this case is an Otome game term, usually assigned to the character that is the heroines main rival. Often they start the story closer to the main/intended love interest. Often they look down on the heroine for story reasons. They also often seem arrogant because of their position in the world or abilities. In this story I think she shows the positive versions of the villainess trope rather than the negative ones that show through when you play the heroines perspective.
The changes could've happen when the WN got officially published as a LN as that's when the publisher's editors start to get involved and author may wish to or be advised to change things. In fact, it's incredibly common for the LN to differ from the WN in significant ways but usually it's in form of adding or removing content as well as characters. Some tone down aspects of the original narrative to make the story more palatable/marketable for the consumer market. Good examples of this are Shield Hero and Tensura. This also why you will usually hear people who part take in all these kinds of content refer to the WN as non-canon as they tend to see them as something of a draft, which may not be exactly the most accurate way looking at it, as it typically the LN's version of story being adapted into various other forms media given that is the version of the story being sold as a product.
