I really dig your rack setup and have been looking at doing my own DIY rack. Sherpa and most other companies use 1" or 10 series extrusion and I'm pretty sure you used 1.5" or 15 series. That's why the brackets didn't line up.
You over thought those fasteners, if a crackhead wants your box's he'll cut right through that mount with a battery operated grinder. I would prefer to use fasteners on the inside going through the bottom of the box.

Did you remove the aluminum shavings? I’ve heard of rust spots on the roof when they aren’t removed.
