Amuro, like Roy, is one of the main characters that SRW Alpha decided to save. Really, Amuro surviving the events of CCA is one of the LEAST contrived canon changes in SRW, and I can't think of one game where it doesn't happen. Char usually does too, at least in games where he remains a good guy.

What is there to be confused about? Ingram never betrayed the SRX team and the others of his own will. Now he's encouraging them to fight the true threat. As for Cobray the two of them have a connection including Cobray's mech largely consisting of Ingram's Astranagant and Ingram spends much of the early game trying to take over Cobray's body before giving up and letting Cobray do what he wants.

Cobray's storyline is the only one which touches on what happened to him after that (Astranagant absorbed his body, Astranagant was severely damaged at some point during that time, etc.)
Ingram confirms that he was once the soul the resided in Cobrey (Cobrey never actually sees Ingram's face). Cobrey notes that Ingram doesn't exist in him anymore. Ingram says that's fine, as they aren't each other (despite being clones). He than says goodbye to Ingram, another person of himself. (note that this is rough translations; I'm probably mistaken on a few points)
That one song that takes up most of the vid makes me think of Rai's theme, Baran doban's theme, and Brave sword braver soul from soulcalibur2, all smooshed into one big uber-pwnful song!
Roy never dies in the Alpha canon, despite doing so in Macross, Macross DYRL, AND Robotech. Super Robot Wars does that a lot, although going by this video, less than you'd expect in Alpha 3.
The Char's Counterattack story came in Alpha 2. Except Amuro survived and Char did not. The team already had enough trouble with the government due to Blue Cosmos, it would be that much harder to not be seen as an enemy if Char was still around and on your team. Char dies no matter what you do. Though a non-cannon end to Alpha 2 would have Haman surviving and on your team. It is understandable that this game assumed you made the other choice and she and Char joined up instead.
Most of those characters died before Alpha 3. The Gundam characters all died in Alpha 2 (except Lalah who was dead before Alpha 1 even started, killed in the One Year War which was background to the Alpha series). Alpha 2 was also true for the Mazinger and Jeeg professors, Heinel and Richter and Musashi. Ingram died in Alpha 1.

Well, SRWR, true, but as you said, it gets immediately reversed, and once you go back you eventually stop Char from leaving the AEUG/Londo Bel in the first place. The other route is more amusing, since it's the Nadesico movie - Duminuss just says lol to that film's deus ex machina ending and starts killing everyone, then thankfully the Time Flow Engine kicks in and you go back and stop the film from ever starting (if only we could go back in time and stop it from being made.)
The others Alpha 3 originals don't get anyone. But Team TD (only Selena's route) get to see Philio. Cobray has very good reason to get Ingram, the others don't really have much connection to dead characters from previous games.

Never happens in SRW Reversal, where the main characters fights with Londo Bell and CCA did occur with Amuro and Char dying. However, Duminuss comes and something happens with the Time Flow Engine making the main char go back to the past or into another dimension and you meet Amuro from MSG. Another example would be the lack of CCA in SRW Destiny. Amuro not dying from CCA has occured less and less in the more recent times.
I thought the Ide fried itself with Keisar Ephes, and more importantly, how does Cobray subvert Ephes' As Long As There's Evil shtick if only the Ide can take him down?
its hardly a secret. amuro and bright need 60 kills each and since amuro is the best gundam pilot there is, 60 kills is easy. bright may have a problem, but nearly all the ra kailum's weapons are map or all so its easier. of course, if u dont field them...

Actually, that is the Gunbuster Ending. The one you're confused with were Gunbuster Final Fight.
