As I understand the defense timing rules, for Defense Events like Expert Defense, Desperate Defense, Not Today, Never Back Down and @15:40 Gambit's Natural Agility which are worded "when you defend/your hero defends", you have to play those cards before you flip the boost (so during step 2 if we follow the RRG's Attack Enemy Activation). If another defense card played later, like Preemptive Strike which you play when boost card is turned faceup causes you to be considered defending, you could play Natural Agility for the charge counter but unless you exhausted the +1 DEF per charge counter would not come into play.

5:26 that at is a hero resource. You only get the counter from it if in hero mode. You are in AE
