The scene where Kevin is at Duncan's toy chest, is not in NY. It was in Chicago. So that means, they didn't filmed, all of it, in NY.

Thanks for watching. You are correct...Duncan's was not a real store but that was filmed in Chicago. The house scenes from the uncles house were filmed on a set. A few other things were also filmed in Chicago.
