Most engines have the flaps in the plenum (i.e. in the upper manifold you removed). The 2000-2001 Infiniti QX4 with a longitudinally mounted variant of the VQ35DE 3.5L V6 had the flaps in the lower intake (runners) like your engine.
Was the excess oil in the manifold before or after fitting the cold air intake? Is that PCV valve OEM and in good condition? Maybe your crankcase pressure is too high? Are your valve covers and rear main seal leaking?
Well the last time I took off the manifold it had to stock intake in it and still has excess oil. I do know that my dad had the plastic valve cover replaced because the old one I'm guessing warped or something because it was misfiring and the spark plugs were full of oil.
All I really know is the mechanic my dad took the car to, replace the valve cover. I just wonder where he got it from cause it used to say Nissan on it and I did find a website called "2j Racing" and they sell OEM Valve covers and more for the B15 Sentra. The mechanic probably got it from ebay.
