As an official military organization, it would be irresponsible as hell for the Defense Force to just let Kafka, who has been stated to be one of the strongest kaiju in history, go and do whatever he wants. Also, the fact that they arrested him and didn't immediately open fire is because it's Kafka, and they more than likely want to give him the chance to explain without compromising their position as Anti Kaiju Defense Force.

12:25 this might be the saddest scene in season 1 for me. Kafka just revealed himself and realized that he's doomed, his biggest dream, to be in the Defence Force crushed because he had to transform and saved them from the bomb and now they, especially Mina pointed guns at him, calling him a monster. 🥲🥲🥲🥲 Kafka, You're the best guy my man. Can't wait to see you guys react to the last 2 episodes of this season it's gonna be so craaaazyyyy 🔥🔥🔥🔥
Some things to consider: These people will shoot Kaiju on site. They are not shooting at Kafka. They are giving him the benefit of the doubt. They just had an all hands effort to take down a Kaiju that was fortitude 9.0. Kafka is almost 10 times stronger. Even if they were fresh they wouldn't be able to take him down if he fought them. And they are not fresh right now. They are barely clinging on. They've seen what he can do as a Kaiju. They've been looking for him for months. They know there are humanoid Kaiju out there who can shape-shift into humans. They don't know if that's actually Kafka or a Kaiju who learned to mimic him really well. Yes, he saved them by tossing that bump further out into the sky. But if that had gone off that close to anyone, they all would have been gone including Kafka. They could have been just incidental to him saving his own life for all they know.
what did you expect he save all of them and they were going to be friendly and smile with him this was to be expected from them since he is not just any kaiju but a very powerful one who have the power to kill all of them but also a kaiju thats been with them for months undetected but lets see how they plan to use him as a asset or torture him/kill.

Hmm... IMO not that simple, bcs they usually enhance their weapon from kaiju but there's a possibility have an other way that can be more effective since humanoid kaiju like #9 appears.
