My guess is it's a combination of some well placed pinch harmonics mixed with the fact that the amp is probably at a high enough volume where you get all sorts of nice harmonic feedback.
He has explained it in a guitar world interview, a video, not a pedal, his hands, whether we can comprehend what he says and do it is another matter. He has also explained that space invaders like trademark flash thing he does in jams, but another thing of knowing how not meaning able to do.
