Random Theory. I think that when Vanny went .EXE, something took over her body in a similar fashion to the voice that foxy used to have. The thing that tool over Vanny's body said "lets do this" and I think it was referring to it and Vanny. One last thing I want to call put is that if you go back to the .EXE episode right after Vanny killed Baby, foxy will turn around and there will be a black and white entity watching them from the corner.
Forgot to mention that I think baby has a voice in the form of Anne.
