Most likely as Mario went back from beating Gloomtail and entering the Riddle Tower to do the riddles, that’s when Bowser snuck by, passed the courtyard, and went straight to Gloomtail’s room to find the treasure but then got locked in the room after Mario activated the stairs that lead to the throne room. Basically: -Mario activates the stairs to the lower levels of the palace -Grodus quickly runs past the courtyard after hearing the stairs go down and tells the Three Shadows to stop Mario from leaving the courtyard and makes his way to the throne room. -Bowser went to Gloomtail’s room prior to the stairs going down after Mario beat the dragon and was stuck there and fell through the secret room’s ground which was right above Grodus in the throne room where Mario and Peach were also at. Crazy the consistency of this game’s characters huh.
What’s also interesting if gloomtail was already defeated and was created through dark magic, this means his body will disappear and he has no soul, so when bowser and the other came through here they never mention a giant dead dragon.
@@OmegaVideoGameGod Hooktail, Gloomtail, Bonetail all disappear when you revisit their rooms. Heck, if Goombella tattles Hooktail's main room, even she is wondering what happened to Hooktail.
That definitely explains a lot, so it is true, that explains why gloomtail being sealed away was still alive, bonetail is obviously dead but still alive, the dark magic keeping it bound to the mortal realm.

This is real 100% I’m not even lying , but you can only access that after you defeat gloomtail , once you leave the room and the you make the staircase move , you can’t access the room again and that means you miss out on those items . Honestly it’s a easy miss , I’ve been playing the game once a year since 2004 when it came out , and only like a year or two ago I discovered that wall crack in the room , I had no idea the entire time and I got so hyped . Then I went on google trying to see if someone else found this too , but I’m not getting much results to see how many others know about this

The amount of details in this game is excellent! I wonder if it was intended to revisit Gloomtail's chamber after the hallways drastically changed.
I definitely think so, the fact it’s programmed is interesting, I want to know what’s in that item block
