I make the marks outside the triangle so the interior remains clean. You can mark the interior if you wish. The compass setting is arbitrary. I had set it so that I kept the triangle's interior unobstructed for the purposes of seeing the highlighted figures.

Ashra Khan, that happens if your compass placement and setting is off, even minimally. The sharper your pencil point, the cleaner the construction, usually. Sometimes the compass moves as you are creating the arcs. Many different reasons, but the errors are often hard to see as you are working.
The incenter is found at the intersection of the angle bisectors, so you need the altitude from the incenter to a side to have the radius length. It can be close when the triangle is nearly equilateral as this one is.
