Super Vegeta couldn't handle Perfect Cell, while GT Goku *toyed* with him in the afterlife at *base level.* SSJ4 Goku is a different beast, and if Super Vegeta was better than SSJ4, Vegeta wouldn't have struggled against any villain weaker than Baby Vegeta, which includes Kid Buu as Goku stated himself Baby Vegeta was stronger.
