As for Executable M/the All-Father, he's a reimagining of CoolRasg Mario.exe wherein instead of being a demonic being, he's pure evil given the form of pure negative energy. He traps the real Mario in the Minus World and copies his form to rewrite the idea of Mario to his very will.
Also, he's explicitely an in-universe entity.
