Yellow Church being the Alpha's love makes Season 9's ending interesting. When Church and Tex are talking during the end of the world, Tex asks him if he's about to tell her that he loves her. Church, however, says "I forget you" instead. Maybe this is proof that his deeply entrenched love had finally been removed?
Interesting theory! However, I think one flaw in it is the fact that S9 church is Epsilon, not Alpha. Short-version and long-version of my reasoning below. Short Version: Epsilon was fragmented before Yellow Church was fragmented, so therefor Epsilon being the memory of Alpha would not include the memory of no longer having Phi being a part of Alpha. Long Version: Because Epsilon was the first Church to break the cycle that Delta mentioned in Season 8. Because Delta told Caboose to not let Epsilon start the cycle again, and the Ultimate Fan Guide explained that the cycle was how the previous forms of Church kept trying to get their form of Allison/Tex back (Dr. Leonard Church and Allison Church, Leonard L. Church (Alpha) and Allison Beth Church (Beta), and then Epsilon-Church and Epsilon-Tex). But out of all of these, Epsilon was the one to break the cycle, not Alpha. And the thing is, Epsilon was fragmented off Alpha BEFORE Alpha had the weird time loop simulation that this video's theory says created a new fragment, Phi "Yellow Church". And because Epsilon is the memory of Alpha, that would imply that it was Alpha's memory at the time of fragmentation. Since Epsilon didn't seem to have memories of his time in Blood Gulch until after Caboose had to re-teach him what happened and who everyone is. Still, awesome theory!
Relating to this theory, there was a theory about the Greed fragment that it was Xi. This is because when Sigma is creating the Meta Symbol in Season 10, he uses the letter Xi as one component, implying that Sigma calculates he needs Xi to achieve metastability. The theory is that Xi was the Greed fragment based on the other missing fragment seen in S10 in Connie's message, and that it was given to Georgia. And because Georgia went MIA, not KIA, the Recovery Beacon never went off (at least not for a long time), and therefore Xi was never found. I think Eruption Fang made it on his channel. I don't know, it was a while ago when I heard it.

The time loop retcon has always been confusing, since Wyoming also loops and creates copies that they need to kill after the latest version, so I just assumed it was Gamma constantly looping Church while keeping him unaffected to make it seem like thousands of years passed.

The biggest detractor I can spot is that Yellow Church does, in fact, become the current Church. We know this because the final Church who winds up completing the time loop and reappearing in the present directly says he remembers doing what Yellow Church did, which either means they're the same person, or that Present Church is actually "Phi," and the original Alpha is still running around out there, somewhere. If you ask me, Yellow Church is one of the biggest victims of RvB's over-commitment to taking itself too seriously, and attempts to rationalize gags that were never meant to be rationalized, much like Freelancer destroying Florida to cover up Flowers' disappearance. Of course, by that same token, this Phi theory could turn out to be true, due to similar attempts by the actual writers to over-correct their own jumbled continuity. It *would* fit with Sigma's line from the Restoration about a missing piece that Church has forgotten, somewhere along the way. The reveal of *another* fragmented Church hiding out there, somewhere, is shockingly plausible.
I have a theory concerning yellow church. When rvb switches from Halo 1 to Halo 2 in between season 2 and season 3 the Reds and Blues were given new armour then sent to investigate a strange energy reading in the desert where they found a wall. So the Reds try to crash the warthog through the wall but the warthog explodes knocking them all out causing multiple brain injuries causing them all to forget at least 1 or 2 months' worth of memories. Then whilst the reds and blues were knocked out Wyoming took Alpha to Gamma's simulation where Gamma split Alpha creating yellow church (whose character comes across as apathetic more so than love in my opinion). basically when Alpha left the simulation yellow church fled into Caboose's head. but that was yellow church before he became yellow, so when Alpha leaves the simulation, 2 versions of yellow church are present one yellow and the other white/colourless. we see both the colourless yellow church and the yellow church on sidewinder in the simulation together with Alpha. I believe after leaving the sim for the second time yellow church decided to go for a walk with no destination in mind until ending up going on his own adventure. But that's what I think based on rvb's miniseries and all the evidence in the main show. Anyway, I think your video was good and contained interesting ideas I enjoyed it, well done. :)
I always wonder when they settled on making Church into an AI/future plot in general. Being sent to the future for example, was clearly meant to be wrong from the jump and hint towards…something. Yet the show went pretty far out of its’ way to make this confusion (Church actually time traveling/Shelia being old). I think there is a case to be made that Church being an AI could have been in their minds somewhere around this time. Introducing a new AI that Church interacts with, Omally being similar to Church, contradictions starting to add up, etc. But also, like before they really made this confusion by bending so far over backwards to keep the ghost stuff going until S5

Church's great idea that time around was possessing Caboose, he got blasted into the future, without a body he took a backseat to all the events of the series. He was still fully cognitive of everything going on around him as Season 10 shows us the AI fragments are not blind to the world. The Memory Unit example of Season 9 doesn't work because the Memory Unit was actually reconfigured into a Capture Unit to prevent AI from escaping. When Sister showed up, Church took on the role of Sister in Caboose's and changed his armour to Yellow. When actual Church showed up in Caboose's mind, Yellow Church decided to ask him how he escaped the Time Loop, since clearly something must have gone wrong for Yellow Church to not have been the one to escape the time loop, only for that question to get him killed and sent back. The oldest Church, the one who solved the loop, did everything every other Church tried, including Yellow Church. Yellow Church wasn't permanently yellow, it was just from that one attempt to solve the loop. Yellow Church is no different from any of the other time looped Churches.
