Loki isn't scared of He who remains, he is scared of the millions of variants who remains ;) hehe

Hi Anna!!! Loki realized He Who Remains was telling the truth about the branched timelines. He already dealt with Alioth who was tamed and trained by this Kang variant.
Upon returning to the TVA at the end of season one showed the crisis building up after Sylvie took out He Who Remains. All of this was enough to scare the life out of Loki. That’s at least the way I see it.
I love that you are asking all the right questions it is too bad we have to wait until they decide to provide the answers. Last season the TVA were pruning branches in the timeline that could disrupt the sacred timeline.
This series is very enjoyable to me. Your smile and laugh bring me even more joy especially when your fingers are in position. You only used one hand during this episode and for a short time. I guess this season is causing a bit of confusion for you. I am sure things will be revealed bringing about clarity before the season finale.

In season one, the TVA was pruning all of the branched timelines. Killing He Who Remains allowed the branches to form. Each branch is a separate universe, so by pruning them, the rebel general killed trillions of people.

Everyone at the TVA are from branch timelines because they are Variants. In fact, they are the source of their branches.

They were pruning all of the branch timelines in season 1.
O.B. is trying to re-establish the sacred timeline's cohesion.
    Think of it like this:
Every choice every person makes creates a new universe. The TVA has been allowing some choices and pruning others to create a timeline in which none of the Kangs from the multiverse from ever existing. With the death of He-Who-Remains there is no one guiding those choices anymore. So with all the branches free to split from the Sacred timeline there isn't anything stopping the other Kangs. Each one of whom is equally powerful, but differently motivated to He-Who-No-Longer-Remains, as we witnessed in Ant Man Quantumania. They will eventually fight for dominance, hence: Multiversal War.
Thank you for coming to my Ted Talk.

I think Loki believes He Who Remains. He is the God of Lies and he doesn't think that the man who just claimed to kill quadrillions and more is lying when he says he isn't the worst version of himself. Thanos killed half a Universe, sure, but HWR destroyed innumerable universes.
It feels like X5 was able to spend months - possible a year or more - in the life of Brad Wolfe and it wasn't until the premiere of Zaniac that they were able to sort out his signal among all the branching timeline traffic, probably due to the lack of Miss Minutes.
The idea as I understand it, the timelines pruned were those that would eventually have a version of Kang arise. The sacred Timeline is actually a multiverse, but with only a single incarnation of Nathaniel Richards, namely He Who Remains. The issue with Kang, I believe, is what they mentioned in Multiverse of Madness - that going to different timelines causes incursions, destroying one or both universes. Each Kang fought to save their own universe and destroy the others.
