I don't think it's on purpose. I'd see absolutely no reason *why* these two songs would be connected, and considering it's a comparison between three notes in one song, and four notes in another, written by the same person with what are likely similar music tastes at the time of writing either, it seems pretty insubstantial.

I don't think he could have done this on purpose, the original megalovania (the earthbound hack) was created before toby made the main undertale theme, and I personally doubt the main theme was based off that part of megalovania instead of the other way around.
I think with an over 100 song soundtrack for a game composed by a singular dude, even with repeated leitmotifs being intentional, it’d be difficult to not include some similar sequences that actually have no intention of correlating

Imagine having THAT weight of expectations upon you and the things you create. This is a coincidence. But as far as I know all the Undertale songs are connected to each other, so you could do this (editing) with many more songs from the game and it would still be a coincidence.
