So by becoming strong and evolving, Charizard secured himself a place on Ash's team so that Ash would not be able to abandon him like Damian did. And he emotionally distanced himself from Ash to protect himself. The time that Charizard lost against Poliwrath, he probably thought that Ash would abandon him too. But Ash cared way more about Charizard's safety and well-being than winning a battle and proved it by taking care of him all that night. That's why Charizard learned to trust Ash again.
That and to be honest, the nod at the game mechanic of disobedience still makes sense. Yeah, Ash has a bunch of badges, but the truth is: most of them were not earned in battle. It's as if someone cheated in the game to get the badge to qualify for the league but didn't face the gym leaders. The obedience is tied to beating the gym too, not only getting a charity badge.
also canon to the game it would have been considered a traded Pokemon, ash didn't have the badges, and you know ash over lvled charizard so it would disobey in game as well
I'll give Ash this: He was WAY more patient than I'd be in that situation. If I'd lost a league because my Charizard didn't listen, I'd have banished him to the PC faster than you could say Stealth Rock.

The anime needed a reason for Ash to get a Charmander and it wasn't like they were going to trade it to him, we saw how they did the trade with Butterfree and Raticate, they were against Ash trading away Pokemon. So it's as close as we'd get to Ash trading away his Pokemon.
Charmander: A very gentle child who is willing to do his absolute best and is definitely goated. Charmenlion: A disobedient teenager who refuses to obey his parents' wishes at all. Charizard: A super disobedient adult who refuses to listen and think straight. But ironically it ends up resulting in Charizard having one of the best character arcs we've ever seen at this point to where he ends up becoming 1 of Ash's aces or the Ace. And the fact that he ends up getting humbled by his own race mixed in with him being a total goat in every single fight he's in it's no wonder he ends up becoming the Ace in the hole for later seasons. Still though that first league loss still hurts.
True even when up against mythical pokemon with absurd powers charizard is the only one who actually holds it down like against the clones everyone else got packed up immediately but charizard if he had been listening to ash at that point might have actually won because ash was right he was much faster than the clone and then in the 3rd movie entei a legendary has unlimited dream powers and the lizard pushes him so hard he was about to kill this dude just to stop dealing with him dude was flying like Floyd mayweather dodging gigantic spikes and bombs while flying and then on top of that somehow returning fire as well.
