Hi Leon ... good question. To be honest, i have been attending annual anatomy conferences for the past 20 years i think there has been at least one presentation each year addressing this question. The Traps and SCM are interesting because they seem to have one foot in the cranial nerves world and one foot in the spinal nerves world. I don't know the exact answer on this (though i know i put them as brachiomotor in the tutorial). What i tell my med students is this ... the main thing to know are they are usually tested (Traps shrugs shoulders and SCM turns head against resistance), their innervation (CN XI) the foramina traversed by them (Foramen magnum and jugular foramen). Clinically that has been sufficient for what they do clinically and are tested for on board exams. Does that help?

Rad Tenebris correct ... as well as parts of the medulla. Basically a reflex can be affected if the sensory limb (IX), CNS level of the reflex (medulla in this case) or motor limb (X) is injured.

Is it because you considered the contribution of Vagus nerve to the cranial portion of the accessory nerve?

Sir why doesn't nerve supply to larynx come from pharyngeal plexus? Or does it?
It does ... CN IX & X form the pharyngeal plexus

So the gag reflex is affected if the glossopharyngeal nerve or the vagus nerve is affected?
