Why I don't see them in these locations

If you're just trying to beat the game and don't care about the Jackson stuff, you can use an item drop booster elf (prefix ite-), as it'll massively speed up the process by like 2-3 times. Either way this is still the easiest way to get crystals. A lot of people recommend the desert but this is just as fast with less hassling with vultures and offscreening to respawn enemies. Just make sure you do this before the Retrieve Data mission, since you lose access to the area.
