Lugia is seen ruling the Birds mainly in the anime movie. Mainline games it's only because of BDSP tbh. In BDSP Lugia can be summoned to the Ramanas Park if you have all other 3 Birds in that Slate Chamber. The connection between them is sprinkled with Mystery Dungeon bosses and a gauntlet in XD GOD game. But those are spin-offs. In Platinum the Kanto Birds are in Sinnoh, but Lugia isn't. In XY you just have a cave. That being the Sea Spirit's Den, but Lugia itself is absent. In fact, in Crown Tundra there's no Galarian Lugia. Even in the TCG set of Aquapolis/Skyridge, the Birds are seen without Lugia in Puzzle Continent's mountains. This is because Lugia was simply designed as a movie mascot and the games later adopted it to rep Silver. Johto games had to adapt the Pokémon fleeing to Whirl Islands. All of the Ecruteak lore is mainly for Ho-Oh. The Whirl Islands were once 1 giant island before Lugia smited it with lightning to rest in the depths below. There's no evidence or lore to this, but it's theorized Lugia fled in fear of its own power and burnt Brass Tower. Before the Zeraora movie plot reveal, I once believed an evil Trainer caused that rampage to occur on purpose. Most likely scenario is that it was a natural storm, as told in Generations Episode 7, but we don't know it fully. That's the beauty of the Johto folklore. There's no historical records to dictate what really happened in the past. And honestly, I don't think we need to. There's no need for a Legends Celebi to explained to us what did occur. Same as Unova's Original Dragon. Jaws is a terrifying movie because we don't see the shark. It loses mystique. The Whirl Islands being 4 of them are just coincidental because of what Movie 2 did with the Shamouti one. The Orange Archipelago influenced the creation of Whirl Islands (and then Sevii in FRLG) but that's just it tbh. Lugia became the Bird Boss after the fact. It learned Sky Attack (God Bird) with HGSS and Brave Bird in SV.
