Have you tried circling around the enemy? This way, you will reduce the damage you receive. Although you probably already know about it.

I think this happens because Factorio gives the chunks chances to spread it's pollution in cycles, so when the map gets big enough, or pollution gets too much, this happens because it tries to dissipate rapidly
