From what I gather, Homelander always saw Noir as his big brother. He was the real family he always wanted. But then again, Homelander is unstable, he thinks killing is the punishment for betrayal from a close partner. The same reason why he killed Madelyn, she didn't love him, she was truly scared of him, and he couldn't handle that

This is why Homelander is such an interesting character. You see such depth when he is interacting with Noir and makes you wonder why he is that way with him. Is it because he genuinely appreciates Noir and makes him feel like he is the only providing the love he lacks, or he likes him because is literally the only character in the series that isn't able to stand up to his bullshit and acts as a recipient that is always there for whatever Homelander has to say? It's such a good dynamic, both fucked up and bizarrely wholesome
