We see Bill kill Discord and then erase his soul afterwards at the very end, so he wins the Death Battle. They explain afterwards how only Bill can regenerate damage to his soul, and that we know erasing Discord's will end him. They also say in one of the black boxes that even this likely won't end Discord permanently, but Death Battle has always had the rule that if a character cannot return fast enough to continue the same fight, then that counts as a kill. It also comes up in episodes like Hulk vs Broly. The idea of the ending is that Bill wins the battle, but Discord wins the war, because he made sure his home and friends were safe from Bill permanently by sending them away and locking Bill back in the Nightmare Realm, even if it cost his life.
