While you are correct that clay often has almost no permeability and is essentially a barrier which water cannot flow through thus forming an aquitard, there is still limited water flow within aquitards due to clay's high porosity and pressure fluxes underground. Laboratory measurements and regional groundwater flow modeling have demonstrated that the permeability of aquitard (clay) is not zero but does have a very slow rate of water movement.
