Pre-processing of LC-MS data for metabolomics analysis
In this video I explain the basic concept of pre-processing of LC-MS data (going from raw data to a table you can do statistics on) and give some specific details on how XCMS (R package) is doing the analysis. I will also briefly touch open batch correction and adduct/fragment annotation using CAMERA.
The description of algorithms are meant to be intuitive and might not be technically accurate.

Thanks for the informative video. Do you have to mean-center the data before importing it into SIMCA for multivariate data analysis?
Seems a bit off-topic... But I would be very surprised if SIMCA doesn't provide mean-centering (and different scalings you probably want to do).
@@JanStanstrup they do provide. I found it.
But isn't it something we're supposed to do with metabolomics data matrix during pre processing?
@@bfybfy438 If you do multivariate statistics, yes. Not for univariate. So yes, technically a part of pre-processing, but it makes most sense to teach it together with multivariate statistics (and visual methods like PCA) because you usually use multivariate techniques to evaluate different scaling and normalization methods.
This is great ❤. Keep doing more videos Jan !
i'm diving into this field recently. your video is very helpful. Hopefully there will be more videos explaining metabolomics analysis in the future.
