honestly I feel if the comment from a PC to wondering about an NPC's intentions is "am I getting hit on?" is the DM doing it right. Leave the PC's guessing, but still make it obvious that something is up but open for interpretation and leave it to THEM to act on it and possibly change part of the story entirely
