The Cyclopes docking bay repair module repairs what is docked inside the cyclopes at the time. Building a scanner room at the limits of your depths ranges is good for seeing what resources are ahead. Scanner room is 4x range stacking. You're doing great with exploration.

The Time Capsule is a item left at the end of the game by a play for the next player to find. They randomly chosen from the ones left by players that have completed the game. They have a note, some items and a screen shot. When you get the scanner room it can be your best friend if you use it fully. It can show you in game secretes. The lore of the game tells you a lot if you pay attention to it. The Quarantine Enforcement Platform did it job and will again if you try to leave while still infected. So far doing great. Exploration and scanning is key in this. PDA pause is great to have on.

Go back and examine your refusal to cut creep vine. It will answer a lot of questions for you.

There's about 7 minutes of cutscene right at the start. If you prefer to just see the little bit of game play. I would suggest skipping the long cutscene.

Did I miss something? The Sentinels in the earlier games left the Masterchief alone.
